I think one novel says that W-Y encountered the aliens before the first movie took place (and this is also seen in the prequels), which is why they came up with the special order and using synths to get organisms. As far as the Space Jockey/Engineer debate, it could be that the Space Jockey was a member of a long extinct, progenitor race that dabbled in genetics for whatever reason.
