Because of the rotation of each object, the line from one point to another is always shifting. If you just hop out of the roc and manually pick up a single gem you can get back in and extract away. Found that out after getting so annoyed I just grabbed a few and tried again. Worked 4 times tonight. My fix is get out of the ROC, pick up a few minerals by hand, get back in, and extraction mode works ok after that.
