I don't think the AI can use Jump Drives to their full potential, and your fleets shouldn't be able to jump without your direct input either. The only possible exception I can think of is that the fleet they're pursuing went behind an FTL inhibitor and your fleet auto-jumped to a system where they could keep pursuing, but I don't think that's a thing that could happen.
